With the eStore you should get an email from the eStore and PayPal after the purchase. With the eStore email you can modify the information that is sent to you and the buyer by using email tags.

Can you send the link have have specified in the return URL of the eStore settings?

Yes you would need to do a manual stamping for the PDF files if you want to wait until the payments clear.
Note: There is an option to instantly send out the links after the order has been submitted (check the options under the manual checkout settings section). However it does not take into account if the payment has cleared or not. The plugin has no way to verify a manual/offline payment.
Yes, we never change that custom CSS file. So you just need to keep a copy of the CSS tweaks you apply to the custom css file. This way after the update you reapply the changes using copy and paste.
Yes you would use the same box for physical products. You would just place the product ids (for the products you want to bundle) in the download URL field.
We are working on adding new payment gateways. We do have plans to add this payment gateways if enough users ask for it.

You are not using the “Button Redirect Target URL” feature correctly. Read the help text of this field and you will understand this. When you use this feature it doesn’t add the item to the cart. Instead it simply sends the user to the page you specified.
