Each lightbox shortcode is replaced with plain HTML code. So I don’t see why that would create an issue. Have you made any CSS customization to style each shortcode anchor?
we have added that option. Please do the following:
1. Deactivate and delete the currently installed version of the plugin(s).
2. Download a fresh build of the plugin(s) from here:

3. Upload and activate this version of the plugin(s).

I think the issue is related to flowplayer and it’s happening because there are two versions of “flowplayer.js” on the same page.
One from Lightbox Ultimate:

Hi, we have temporarily disabled “deeplinking” option because some of our customers didn’t like it. It makes the URL a bit messy with hashtag.
However, we can add an option to the settings so you can enable/disable it at any time.
Hi, This issue occurred after Firefox 13.0.1 was released. We already fixed it. Please do the following:

You don’t have to use the HTML5 compatible shortcode anymore. You can just use either a “All browser compatible” shortcode or a “flowplayer” shortcode. Both of them will take care of the HTML5 compatibility on the iOS devices.
You will just have to add a

You can’t change any URL. You are basically pulling up the content from an external page in the lightbox window.
Hi, even if you are viewing an external page in the lightbox window you are still on a different page (you are just dynamically viewing the content retrieved from an external source). So you won’t see the external page URL in the address bar.
Any content that you want to pop up with lightbox will have the same effect.
Hi, You don’t need a Flowplayer account to use the Free version of Flowplayer (which comes with our plugin). We are using flowplayer to play popular media files (mp4, flv, mov) with lightbox effect.
If you really want to use your own embed code you can try the inline HTML shortcode (2. Inline HTML Display in Overlay section):
