Hmmm, it looks like there are 2 issues you are experiencing; the download links and the e-mails. I can try to help you sort out the download issues.
First, create a test post, that simply has a free download button to one of the products you are having trouble with. That way, we can separate any download problems from e-mail problems. The free download button immediately generates a link and tries to download the file, without the payment processing steps. If you can get this to work, it means something is happening with the link when it is being e-mailed.
The “Download file cannot be found…” message means that eStore was unable to locate the original download file. It happens for one of 2 reasons; either the file just doesn’t exist, or there is some kind of access control in place that is preventing the file from being accessed.
When you create a product, currently, eStore does not perform any validation checks to see if the download URL is valid. Copy what you entered into the download URL and paste it into your browser window, to test whether or not the unencrypted URL is valid.
As for the “downloads” directory, look for and delete any “.htaccess” files in that directory and try again.
Also, for clarification; the test PDF file you mentioned. You are not trying to use PDF Stamper as well, are you?

Anyplace you can stick a shortcode, you can use one of two buttons that I think might be appropriate to your situation. The first, is a “free” download button. The second, is the “squeeze” button, that contains a mini-form; asking for a valid e-mail, and a name. But since you have already, by this point, collected the opt-in information; the “free” download button might be what you are looking for.

You can upgrade as often as you wish. However, it is a “best practice” in production environments to only upgrade if the current version you are running is not meeting your current needs, or if there is a security issue that needs correction…

You *can* mix recurring and non-recurring purchases on the same page, as shown on the demo site:

The difference is, that when you click on the recurring payment button, it goes immediately to PayPal, while non-recurring purchases land in your cart.

Subscriptions can’t be used in the cart. The reason is because, recurring (subscription) payments and one time purchases are processed differently by PayPal.
Recurring payments are a form of subscription. It would be considered a separate “product.”
Only the subscriber can cancel a recurring payment, via their PayPal account settings.
Since only the subscriber can cancel the “subscription,” perhaps you can setup the number of billing periods as every month for 3, 6, 9, or 12 months.

If the URLs of the product files being offered for download are stored in a URL path that is different from the eStore install; try setting the “Automatic URL Conversion Preference” (Version 4.5.7 and higher) to “Do Not Convert.”
This applies in situations similar to the following:
Your WP and eStore use the someplace.com/site URL but the product download files are stored in the elsewhere.someplace.com/files URL.
