By default the logo is not shown for your own site (the domain the license is registered for). It needs a little CSS tweak to change that behaviour:

1) Install WP Custom CSS plugin: http://www.tipsandtricks-hq.com/wordpress-custom-css-plugin-6413

2) Add the following CSS to the settings menu of the plugin (Settings->Custom CSS):

display: block;

opacity: 1;

}
