If it’s missing the “download.php” file then it won’t work (not sure if something went wrong when you uploaded the new copy). Delete the currently installed plugin and then load a fresh build of the plugin again. Now go through this check list:

WP Minify shouldn’t cause any issue but the description of the “WP Compressor” sounds like it could be the source of the issue (if its doing gzip compression when eStore is steaming the data it will have issues). If you are using a caching plugin then why are you using this plugin?
This is only a global setting. This cannot be set on a per member basis. You can try increasing that number of turn it off.
If you are using PayPal then your customers can use either the PayPal account option or the Credit card option (guest checkout). You need to contact PayPal and activate the guest checkout option for subscription payment for your account (Guest checkout for subscription is turned off by default).
What version of eStore are you using? How long is your link expiry time set to?
If you generate a link now and then try to access it, can you access everything fine? How are you determining that the customer is not trying to access the content after the link has expired?

You just duplicate the product and adjust the price (if you want to) in eStore then place the shortcode for “Buy Now” type button on the “Join Us” page. You can have as many different price schemes as you want for *a particular* membership level (for example: pay an amount monthly, pay a different amount for the full year, pay yet another different amount for 2 years etc).
You may have a slight misunderstanding of what an affiliate software does. The affiliate plugin doesn’t actually sell anything. It is used to track the commission earned by your affiliates (your affiliates are not necessarily the advertisers or publishers). The affiliate plugin basically helps you increase the sales of whatever the site is selling. So, first you need to find a system that lets you create a tradedouble website then you can choose to add the affiliate plugin there to increase sales.
