Hi, that depends on what causes this issue. Did you see two versions of the main jQuery library when you switched to the default WordPress theme? Did you have all the plugins activated at that time?

Line 18Lightbox Special library uses mootools. One of your plugins is already including it:

Yes, you can’t customize the player separately for each shortcode. It applies to any shortcode that uses Flowplayer (including S3).

Hi, we don’t recommend anyone to use WP Lightbox Special shortcodes (they are deprecated). We have other robust shortcodes to play different content. For more info please take a look at the shortcode reference guide:
Hi, Lightbox Ultimate has no issue with IE9. All the prettyPhoto videos are working fine on our test site.
For now please only keep the “enable prettyPhoto” option checked in the settings. You have too many Javascript files from slider, cycle plugins. They are usually known to mess things up.
One good idea is to do the theme and plugin testing. Simply switch to the default WordPress theme (it is properly coded) and keep all the plugins deactivated except Lightbox Ultimate. Do you see any difference in IE9? You can now activate one plugin at a time to see which one is causing this issue.
