Relating to question #1 – yes I do have the cited option enabled in eStore Settings. I’m assuming from your response that that will take care of the problem of the entire customer transaction being removed. I will disable the field and test.
Beyond that, is there a way to tie a partial refund to a specific product that was refunded, as say captured in eStore Stats?

drossMemberIn thinking about the previous reply ion question #2 I have a follow-up question.
Under a pending payment situation, when the user is returned to the standard “Thank You” page, will the shortcode [wp_eStore_display_transaction_result] return an indication that payment is pending, or will the “Thank You” page merely say ‘Thank you and here are your download links’ (or whatever) and then the download area is blank?

drossMemberThank you. It seemed logical to me that if they get stamped sometimes the PDF files are probably ok, but I thought it best to check. I will continue with the checklists.
The size of the PDF files are 2.2 to 2.8 MB each. I’m not sure what constitutes a complex PDF file but each file is comprised of original Word text pages, original Excel data tables, plus a cover photo. Pretty straight forward as far as I know.

The server passes the Minimum Requirement Checker plugin test. Still doesn’t work with all other plugins deactivated and the theme set to Twenty Twelve. I’m thinking it has to do with something on the host (Site5).

Yes, I uploaded the plugin from within WordPress.
The PHP memory limit is 256M.
PHP version 5.3.27
I’ll get a fresh link to the latest version of the plugin and uninstall/reinstall and report back…
