When you say, “However, if they have recurring subscriptions, from the old system, they must transition to new subscriptions under eMember,” I assume you mean we have to cancel the old PayPal subscriptions. Is this correct? If so, when we do a bulk member load, does WP eMember send a message to PayPal to set up the new subscription?
