I have set it to automatically delete files, but this function does not seem to work. I have to manually delete each week.

Sorry to have bothered you – I have found the problem.

A plugin Offload Media did an update the other day and started off loading all media that was meant to stay on the server. Therefor it created the issue with PDF Stamper. I have reverted the media to the server and all is well again.

I have discovered that the plugin stores a copy of every pdf created which is why it is so large. Is there a way to remove these files at some future date after customers have had time to download them?
