gzip compression tends to mess up a RAR file when the download is handled via PHP. Have you tried using a zip file (instead of a RAR file)?
Also, have you tried the following already?

OK, figured it out and wanted to share the solution here.
First off I want to thank Luke and the team at Tips and Tricks. They were helpful and offered to check out my site and see if there was anything they could do to help. I also want to add I am three year plus user of eStore and love it.
I ended up going back and checking EVERYTHING and it seemed to come down to a setting in the eStore plugin for digital downloads
The specific setting was a checkbox under the Digital Content Details section of the product. Specifically the “Downloadable” checkbox was the issue. Turned it off and everything worked.
I have always had it on since I started the store and couldn’t find any info on what exactly it does beyond giving an anonymous link. Thing is, it seems to still give an anonymous link anyway from my testing whether it is on or off (I host my own digital files locally on my own site).
Don’t know what was going on there but that worked and W3 Total Cache and eStore seem to be working fine. Still looking on the forums for what that setting exactly provides since I don’t know what security I might be missing.
