Just set up a new store using Paypal as the payment processor and this time we’re using the Payment data transfer system. After a payment, the client is sent to the return URL but the download details don’t appear although the short code was placed on the page(they still receive an email with the download link). Any ideas.
Also, I just noticed, the Shopping Cart does not clear to zero after the payment is made.

I spoke too soon. I did a fullpurchase on a product and from Paypal the thankyou page appeared but the the download link.
Also, the shopping cart did not clear.

Regarding the shopping cart not clearing – are you by any chance using any type of maintenance plugin? If so please deactivate it because this has been known to cause such behaviour.
Regarding the absence of download link on the thankyou page – can you please double check that you have the following shortcode on the thankyou page:
[wp_eStore_transaction_result:end]
In addition, please see the following video which explains how to set up download link and follow it’s instructions from scratch:

Also, can you send a link to your thankyou (or return URL) page?
I’ve looked at your debug file and the logs show that the purchase was correctly processed and the download link was identified so we need to check if there’s something on that page preventing the shortcode from working properly.

I’ve noticed that it has a few errors when I observe it with firebug. The errors are:
Error 1:

Domains, protocols and ports must match.
Error 2:
Failed to load resource: the server responded with a status of 404 (Not Found)
This error is pointing to the following file:
http://thesecretsolved.com/wp-content/plugins/sociable/images/option1/32/more.png
I suspect that your theme may be interfering with the eStore plugin’s shortcode.
Could you please check if your theme is causing a conflict by reverting to the standard wordpress twentyten or twentyeleven theme. See the following for more:
