Manual checkout is treated differently as it is not fully automated (You have to handle the payment from the customer manually). There are two ways to handle the affiliate commission from a manual checkout:
1) You award the commission after you get the money from the customer.
2) You award the commission as soon as the order is submitted but reverse the commission later if the customer does not make the payment.
Option 1) Everytime a customer submits the manual checkout order form the order summary email that gets sent out to the admin will contain a field called “Referrer” which will hold the affiliate ID of the affiliate who referred that customer. If no one referred that customer then that filed will be empty. After the customer transfers the money to your bank account you can go to the “Sales/Comm Data” Menu of the affiliate plugin and award the commission manually to the affiliate who referred that sale (you have the affiliate ID of the referrer from the order summary email).
Option 2) The other option is to check the “Automatically Award Affiliate Commission” field in the “Manual Checkout” settings section of the WP eStore plugin so as soon as the customer submits the order the commission will be given to the appropriate affiliate. If later the money does not come through from the customer you can go to the “Sales/Comm Data” menu of the affiliate plugin and reverse that commissiong. To reverse a commission you can simply delete the original commission or add in a negative commission of the same amount to the same affiliate.
Option 3) Award the commission after the order status of a manual checkout order is set to “paid”. Please see option 3 from the following post for more details on how to use this:

We have added an option in the plugin so you can tell it to send a notification to the affiliate when you add a commission manually.
