Hello,
The email Tag {counter} don’t work when I send emails to my customers (in the eStore admin functions)
Could you help me to fix it ?

Are you referring to the manual email sending option in the admin functions menu? If you are then note that the email option in the admin function simply sends a plain email. It is not associated with any transaction.
The dynamic email tags will only work when you are doing a live transaction because most of the email tag values are only available during a transaction.

But I have a little problem :
When I reveive an automatic payment it’s work perfectly : an email is sent to my customers. I use Tags like {counter} for invoices. perfect !
But when I receive a Manual payment, I have to send manually an invoice with a unique number to my customer. The problem is the invoice number have to be unique.
Is there a way to fix it ?

For clarification, by “Manual” payment, do you mean through the manual payment gateway, or by using the Admin Functions?

It should work for manual checkout. Please load a fresh build of the plugin and try again:
