Is there any way to set an affiliate commission rate for general site visitors and a separate commission rate for members of my WP emember?

1. Affiliate get commission rates based on whether or not a lead is a member?

If you are wanting an automagic solution, the answer is “no.”

However, if the number of signups per day is manageable, you can manually edit the commission rates:
