I have the Affiliate software installed on x.com (as an example) which is the main site. Then I have new installs of WordPress with Optimize Press on x.com/squeeze and x.com/sales for the squeeze page and sales pages. We are giving our affiliates the link for x.com/squeeze (that’s the destination we want people sent to). So will they can credit if the person signs up at x.com/squeeze and then later goes to x.com/sales to buy?

You have got multiple different copies of WordPress installed in one domain which is not a standard setup scenario. Normally, you would install one copy of WordPress in your domain then have multiple landing pages all in that one WordPress install. Read the following posts which have good info for you:

What if you had the squeeze page and sales page on 1 domain? Would WP-Affiliate be able to give credit to the affiliate who referred Person A to the squeeze page who later bought the product?

Yes. The ideal setup is to have everything in one WordPress install so you will have no issue for your setup.
