When you delete the plugins the settings data do not get lost (the data is not stored in the files.. they are stored in the database). We would not have told you to delete the plugins otherwise.

You are trying to upload a folder that is already existing on the site and WordPress is not going to allow you to do this.

There are two ways to update the plugin

1) Using the Uploader in WordPress

2) Using a FTP file uploader (example FileZiall)

Since you are confused, I think you might be be better off using the 2nd option. Please check the video tutorial on this page to see how to use the FTP option (see the full video on this page and it will get to the FTP option):
