Is there any way to set the wp Affiliate up so that the only people who can sign up as an affiliate are actual members of the website via eMember?

Yes. Make the signup page eMember protected, to whatever minimum membership level you require. See Option 2 (On Page Affiliate Area):

Another way to make it so only your members are affiliates is to do the following:

1) Disable the front end affiliate signup by checking the “Do Not Allow Visitors to Signup” option in the affiliate plugin settings.

2) Now, go to emember settings and check the “Automatically Create Affiliate Account” option.

This way, only your members will automatically get an affiliate account.
