OK, new user…using straight through PayPal integration (no third party shopping cart). Watched the tutorials and did the walkthroughs. Testing reveals that everything works except the sales commissions (clicks are being tracked; I’m doing a 20 cent test button) but the affiliate gets no commission in their account. So I headed to the forums. Tried enabling/disabling a couple of things based on suggestions I found there and even tried the “advanced” technique I found at:
Here is the troubleshooting info I think will help:
My one affiliate (whose idea it was to do this in the first place) created an account and then embedded this link in a PDF document that will be going out to her mailing list: [http://www.yourwebchick.biz/services/web-design-packages?ap_id=joieco] which successfully brings the clicker to the intended page and even shows the ‘?ap_id=joeico” identifier in the navigation pane.
When you click on the PayPal button on that page (you gotta scroooollll – it’s a test button, I don’t want people to see it LOL), it successfully takes the clicker to the PayPal checkout page where they either log in or enter a credit card number. I have been using a prepaid Visa for testing, 20 cents at a time, since I have only my own PayPal address and PayPal tells me I am trying to log in as the seller’s account (well duh haha).
So, I “pay” my 20 cents, I get the on-screen confirmation that my payment is complete, I get an email as the payor (at one address) and another email that a payment has been received (at my PayPal-associated address). When I go to Joieco’s affiliate account (I set up the account for her, so I know the PW), it shows the click but not the sale or a commission.
I’ve tried this same scenario with the 3rd party checkbox in WP-affiliate sttings checked and unchecked. I’ve tried it with the IPN turned on and then turned off. I tried it with the big fancy button code incorporating the IPN handling script and the affiliate ID shortcode [wp_aff_custom_args]. (This is the setup I currently have in place.) Still no go :o(
I am running the latest version of WordPress (4.0) and what should be the latest version of WP Affiliate, since I just downloaded it today (5.8.6).
What am I doing wrong? Thank you!

It requires the user to go to the “Thank You” page on your site after the payment. Are you doing that by any chance? After you make the payment on the PayPal site, it should auto redirect you to the “Thank You” page. At the very least, it should have a link there that says something like “return to ….”. When you click on that link and go back to the site, the plugin will detect the sale and award commission.
