I have eMember, Affiliate and eStore plugins.
I want to pay 50% commissions for any sale less the processing fee charged by paypal.
Does the Affiliate plugin automatically do it?
Does this also reflect in the Affiliates dashboard stats too?
If a product is returned then does the dashboard stat reflect that?

No the plugin does not take into account your credit card or other processing charge you may incur from the payment gateway. Adjust your commission level accordingly to cater for those charges. If you issue a refund from PayPal it will automatically reverse the commission given you have the “Use Automatic Commission Reversal” option enabled.
It is not a common practice to charge your affiliate card processing fees (this is the cost of running a business). So it is better if you adjust your product price or commission rate accordingly to cover any processing fees.
