I am not getting this to work
In first box I put
|Download:0|Hardcover:5 (where 5 is addon to the download price.
In last box I add
|Hardcover|Download::http://domain.com/product.zip
On product page when I add the hardcover to cart, the cart gives the download price.
Also, I have one big book in three files, how will I add three DL files without the need to choose between those three files?

You only need to set this variation in one of the options.
Since you are using a digital variation you should use the last box.
You need to specify a price variation.
|Hardcover|Download::http://domain.com/product.zip
this should look like this:
|Hardcove::5::|download::0::http://domain.com/product.zip
As for the one big book the easiest way to do this is zip all the files together into one.
