I am using WP eMember and WP Affiliate from you. I have set up the free and paid registration pages, but what happens if a paid member wants to upgrade? Do I just send them to the paid registration page?

I didn’t see an upgrade option in the short codes.

Yep, you just send them to the “membership payment/join us page”. More explanation here:
