As mentioned earlier… the plugin gets the URL values from WordPress and all of the WordPress constants on your site (I have checked a few of them) does not seem to recognize this domain mapping. Even when in your WordPress admin it shows the following URL in the browser:
http://wpcmshost.com/glocalwebtech/wp-admin
I haven’t seen this on any other Multi Site install. Obviously, something is not right here but I am not an expert on server configuration.
Just as a suggestion, Do you have to use the “Add to Cart” type buttons? Since the products you have will be purchased one at a time couldn’t you just use “Buy Now” or “Subscription” type buttons? “Buy Now” type buttons take the customer directly to the checkout (it bypasses the shopping cart which means you won’t face this issue). I wrote about this a few months ago and I am still having issues with the PayPal payment page that shows up. It should be the one associated with this email/website. I use the account for several websites and have created custom payment pages for each, is there a way can fix this?

When I added the subscribe shortcode instead of buy now it goes to the correct paypal payment page, any thoughts on why it would be different?
You will have to ask PayPal about this. eStore does not control what PayPal shows. It simply tells PayPal the sellers PayPal email address and PayPal pulls the data from your profile.
