Hi,
The Order Management is showing order as “Pending” although it shows on Paypal as…
Payment status: “completed”
Order status/Actions: “Sent”
Do I need to manually mark each order as completed on eStore? Hopefully this is automated from the moment I mark it as “sent” on Paypal…
NOTE: refunded orders synchronize just fine.

You may not be using the order management addon for the purpose it was built for. The order management addon is used for managing the shipping process of physical items. It has no relationship with the status you see in your PayPal account for a transaction. The idea is that, once a order comes in (meaning a customer has paid for an item) it will stay as pending so the admin knows that the order needs to be handled and shipped. The admin can set the order status to shipped after the item(s) are shipped to the customer.

Thank is there any modification I can do so that it goes automatically to “Complete” instead of “Pending”? Because I’m selling a digital goods which the customer can download immediately after paying (no need processing or shipping).
I know that this addon is mainly for physical goods but the reason why I’m using it is because I need the individual transaction IDs which are not available elsewhere.

You don’t need to use this addon just to get the transaction IDs. Go to eStore’s manage customers menu/interface and you will see the transaction ID of each purchase in there.
