I have multiple membership levels setup in Wishlist with each membership a product in eStore. I set up Wishlist and put the product codes from Wishlist into eStore and did a test purchase of two items. Both items went into the cart and processed through PayPal. However the email I got back to complete my registration only had 1 Membership listed. What piece am I missing in the process?
WishList can only handle one membership signup per checkout. If you checkout two membership products then it won’t know what to do with the 2nd one. Just out of curiosity… why would you want multiple concurrent signup for one user?
The wishlist integration scenario with eStore is explained here:

Basically we are selling training courses to schools. We have a separate course for each one of the school campuses (High school. middle school, jr. high school as well as parent and teachers). So a school can purchase a single course or multiple courses.
I also own eMember. Would it be possible to get eMember to work with eStore to add multiple memberships (actually products) in this manner?
You can use the "Member Signup Scenario 3 Extended with WP eStore"
option explained in the following documentation:

and then mix it with the “Multiple Membership Levels Per User” feature to achieve what you are after:
