Is it possible to have more than one shipping variation. For instance, this is what I am trying to do:
Country|USA|Canada & Mexico:8|Other:10
Shipping Method|First Class|Priority:3|Express:10
It shows all under one drop down; would like to have 2 drop downs—-one for the country and one for the shipping method.

No, there is only one shipping variation option in eStore plugin unfortunately. You could do something like the following but it may not be feasible if you have too many combinations or complex price table. The idea is to create one shipping variation like the following:
USA – First Class
USA – Priority
USA – Express
Canada & Mexico – First Class
Canada & Mexico – Priority
Canada & Mexico – Express
Other – First Class
Other – Priority
Other – Express
