Limit Category to a Customer Only

Is there a way to limit a category to one customer, so only they had access to that category once logged in?

Not by using eStore only. WP eStore doesn’t do user permission management type functionality. This type of functionality is usually controlled by a membership plugin. If you add a membership plugin (example, WP eMember) to your site then you will be able to achieve what you are after.
