I am using estore/emembership and /e affilate plugin with autorize.net bundle to process subscriptions.

What is the best way to handle payouts?

You can make the payments any way you want. Most clients use PayPal Mass payments. However you can choose to pay the affiliates with any payment gateway or manual option (check, bank transfer and so on). The affiliate plugin gives you a summary of the commission amount that needs to be paid. You are free to pay that amount however you feel like.
