I am using WP Affliate Platform (v.4.76) and i am using Eshop(v.6.28) for the shopping cart. Is there a way to exclude specific products from commissions?

Nope, the way exclude products works is that the shopping cart keeps a marker for the products that need to be excluded from commission awarding. When a sale happens the shopping cart can check this marker for the product that got sold and conditionally notify the affiliate plugin. eShop plugin does not have this ability.
