I have added the shortcodes in to both pages and widgets and they don’t work on multisite subdomain. For example my site is [http://wondervegas.com] and all shortcodes work on that domain. I have a separate install on [http://orlando-montenegro-cruz.wondervegas.com] which is a subdomain of the multisite install and it only shows the code on post, pages and widgets. They all work fine on the main domain. I don’t have the plugin network activated but activated it individually on each site.
If you create a totally seperate site, complete with its own plugins and database, on a subdomain; it should work.
Did you really do an independent installation, from scratch in the subdomain, or did you try to “be clever,” and copy database settings from one installation to the other?
it’s a wordpress multisite subdomain. they are tied to the main database. I think they just have their own tables.
I did not create a separate site on a subdomain. It uses the wild card settings for a wp multisite install.
I chose to activate the plugin individually for each site.

I figured it out. I activated it as main blog administrator. I need to go in to the subdomain with its own password and everything worked. Just had to give permission to that site allowing it to use the plugin.
