I using eStore plugin to selling a service, on payment, I let them choose to pay using “Manual” or “PayPal”. Can we set the TAX only apply to those people who want to pay using “PayPal”? So if they using “Manual”, no extra charge apply.

Are you trying to subtly “recover” any PayPal transaction fees?

You can configure PayPal profile based tax. That way the tax will be applied to users checking out via PayPal:
Remember, you collect tax due to tax laws. So if you enable tax in the plugin settings, then it will apply equal tax to all payment gateways. It is not a good practice to apply different tax based on the payment gateway.
IF one customer make payment using Credit Card through PayPal, PayPal will charge about 4.2% from the amount. So I must TAX must be apply to that customer.
Sorry I mistaken on my description, not make payment using PayPal, BUT make payment using Credit Card through PayPal
It is against the PayPal Terms Of Service, to charge customers a fee (even if you call it a “tax”) for the privilege of using PayPal, or a credit card through PayPal, to pay for purchases.
The better way, is to increase all of your prices by about 5%. That way, everybody helps pay for your operating costs; not only for the costs associated with PayPal, but also for running your website, and the electricity used for your computer as well.
