Hello,
We are using eMember (v8.6.1) and eStore (v6.9.6.7) plugins.
We have a product which can be purchased in 2 ways
[1] a single $149 payment or
[2] $50 for 3 months re-occuring Paypal Subscription payment.
If we have a new customer, which has no eMember account and he wants to pay $149 at once, we use /checkout/?wp_eStore_add_to_cart=XXXX
link – in this scenario person gets email asking to create an account on our website.
However, payment option [2] using [wp_eStore_subscribe:product_id:XXXX:end]
redirects to Paypal and sets up the payment without any interaction with our website.
Our question is: How can we send user an email requesting to create an account if 3-months subscription payment is used?

After Paypal successfully sets up the recurring payment (subscription) an email should be sent with a link, for the user to complete their registration (you don’t have to do anything as it will happen as part of the membership signup process):

You can also use the same text link purchase option for your 2nd subscription purchase (this way it will work just like the 1st option). Here is the documentation for it:
