I have just manually updated eStore and WP affiliate today. I also added in the payments gateway bundle, as I am using PayPal Pro now, and wanted to take advantage of the on site payment gateway.
I have had 2 customers ask if an order was received, and the second gave me this page as the error message from TipsandTricks-HQ: https://support.tipsandtricks-hq.com/forums/topic/php-session-not-working-correctly
The sale appears to go through fine to PayPal. It is simply on the return where there is an issue.
When I look at that page, my particular situation is not addressed. Also, a search for a related forum topic came up fruitless.
Here is the relevant info:
WP 3.5.2
eStore 7.0.6
Affiliate 5.7.5
I have multiple gateways selected, one with the normal PayPal checkout, the other with Payments Pro, and both have their data filled in correctly.
My domain is cbdgum.networkofhemp.com.

I checked your site and I don’t see an issue actually. When you say “there is an issue” on the return what are you referring to? What does it do?
Is this for standard PayPal checkout or paypal pro checkout?

Sorry for not posting, but I made a change to the AJAX functionality (enabled the AJAX cart addition), and all seemed to go away. I am having an issue with the additional Payment Gateway Bundle not pulling the shipping options from PayPal, but that is for another thread.
