I was reviewing the shipping options but still have not found what I am looking for. Currently, I have eStore setup to accept manual and PayPal. The question is this: if a customer places an order and pays manual, no surcharge, if they use PayPal there is a handling fee of $2. I have not seen anywhere to segment the surcharge based on processing method. Would this be a case of setting up a surcharge in PayPal?

    Thanks in advance!

As a PayPal developer/partner, we are legally obligated to give you this answer:

    4. Receiving Money.

4.6 No Surcharges. You agree that you will not impose a surcharge or any other fee for accepting PayPal as a payment method. You may charge a handling fee in connection with the sale of goods or services as long as the handling fee does not operate as a surcharge and is not higher than the handling fee you charge for non-PayPal transactions.

What is this surcharge for? The best practice is not to have any surcharge. It is better to price your product accordingly so it covers all the costs. Customers usually don’t like to see surcharge and extra fees.

Anyway, you can specify an extra shipping/handling fee in your PayPal profile. So that fee will get triggered only when customers are checking out via PayPal. Check the 2nd option from here:
