My client is selling a product that needs different instructions for buyer depending on which variation they choose. Is there a way to set the auto-email to only give the specific instructions corresponding to the specific product variation?

Not really; instructions are product specific only. What you can do is include link(s) in the instructions to a different page for each variation. That, or make each variation into a ZIP file, that includes the variation specific instructions.
