Where is the default email body text stored when the admin manually edits the member and checks the option to “Send a notification to user”? I would like to be able to embed a PayPal button, or link, in that email.
Or is it possible that, once the member has been activated, and they sign back in, to make them go to a Payment page (or verify that they have already paid and skip)?

If the member pays for their membership, via PayPal, eMember won’t “allow” the membership level to be activated unless the payment had cleared. What is the purpose of what you are asking?
You can edit that email right there (when you check that “Send a notification to user” field). Whatever text you enter there will be saved for next time.
Use membership level to differentiate. So you can put a user to membership level X (this means they haven’t paid yet). This level can use a after login page redirection to a payment page. After the payment their level will get changed to level Y. This level can have a different after login page where he gets access to the content.
