I am using eMembers with eStore items as the payment buttons. I got it all working yesterday and had 2 members pay last night however under the eMembers “Payments Window” nothing is listed. I can see the payments in the eStores “Manage Customer” window and the membership expiration dates are correct. What am I missing?

Where is this “Payments Window” you refer to?
It is one of the menu choices listed under wp eMember. I don’t see any option to post a screenshot here.
When you are using the plugin with eStore, the transactions go under eStore (because eStore is handling the transaction).
The payments menu of emember is ONLY when you create the payment button in emember. For example if you do the following:
