‘Your account has been upgraded successfully’
Is the only message a new user gets when they pay via PayPal. I have a subscribe link “http://mod-pro.org/?wp_eStore_subscribe=1”
PayPal is obviously communicating with the site, because I get the ‘your account has been upgraded’ message.

It is not PayPal which governs whether the ‘Your account has been upgraded successfully’ email gets sent or not but it is the eMember plugin.
The email you are referring to will be sent to a user who was already subscribed to a particular membership level in the eMember plugin.
When he/she purchases another membership (or product which is linked to a membership level which the user is not currently part of) the eMember plugin will send that email.
When a new user (who does not already have a member account on your site) should get an email with an unique link prompting them to complete the registration. View the video tutorials here which will show you what to expect for a new paid user signup:
