I’ve installed the wp eStore cart on a client site that sells DVDs. She makes her own – her first is about 20 minutes long. She just asked me about selling downloads through the cart, which I see is possible. I think we’d use Amazon AWS for storage and downloading.
My question is: what would be the best format for her to convert the DVD so that it downloads quickly for the customer? I know nothing about this field.

You are correct; Amazon S3 is the proper way to ensure error free downloads for DVD sized files.
eStore doesn’t care about the format of your movie files (it will work with any format). The actual format depends much upon the video quality desired and what the user CODEC expectation is; Don’t use .MOV (QuickTime) unless you expect all your users to have QuickTime installed, etc. When Windows 8 comes out, the MPEG-2 (DVD) CODEC will only be available as an optional “bonus pack,” purchase add-on.
