If I use the main settings Fixed commision (each item has extra commission) and I want one for affiliates to specify the level of commission, this will have priority over the main setting.?
I use estore. where I set an item as commissions example 10 USD. If I set affiliate XY Commision level of 20%, they get 20% from full product price, or predefined 10 USD?
This is the commission priority:
1) If there is a product specific commission value then that one will be used.
2) If product specific commission is empty then it will use the commission from the affiliate’s profile.
3) If the affiliate’s profile has no commission rate then it takes the one from the general settings.
You can’t use both a % based commission and a fixed amount commission system in the same site. Pick % based or fixed amount commission for the site then use that throughout the site.

I am confused with your description in the system because it says that Only enter the number (do not use “%” or “$” sign). then how can the system recognize this is % or $ without specifying these?

The screenshot you submitted is for the “per affiliate” level. At the “global” level (General Settings), you specify a percentage or fixed amount; for the default commission. Remember; you can’t use both a % based commission and a fixed amount commission system in the same site. Once percentage or fixed amount has been selected at the global level, the decision automagically filters down to the affiliate level.
