I’m a bit confused about this statement in the settings page:
“3rd Party Shopping Cart Integration”
“(Do Not use these settings when using with the WP eStore plugin)”
Does this mean I can only create affiliate options for either eStore or a 3rd Party one, but not both at the same time? Or is it possible to create affiliate campaigns for both types of products?
The reason I ask is because I need to create an affiliate sign-up for ‘AWPCP Classifieds’, has this been done before or do you know if it’s possible?

That instruction is there to prevent people from making a mistake of using eStore (which is integrated by default) and then try to integrate it with the affiliate plugin.
If you know what you are doing then there is no problem with having multiple cart or payment buttons from different vendors and integrating them with the affiliate plugin.
