Deleting the whole directory and re uploading the new version is a nice and clean way to update the plugin (No data gets lost in this process either). The only reason I do not tell people to delete the plugin directory is because some people may choose to store their downloads in the “downloads” directory of the plugin and deleting the whole directory would mean they would have to re upload all the downloadable files.
